Dr Richard Wilson is a Senior Research Fellow in the field of proteomics and manager of the CSL high resolution mass spectrometry facility. He is a biochemist with a long-standing interest in cartilage biology and pathology and more than a decade of experience in the application of proteomics in a wide range of biological contexts.

Richard has been an invited speaker at the International Cartilage Repair Society meeting and has given oral presentations at eight annual meetings the Matrix Biology Society of Australia and New Zealand, two Pan Pacific Connective Tissues Societies symposia and four symposia of the Federation of the European Connective Tissues Societies.

Biography

Richard was awarded his PhD in biochemistry from the University of Manchester (UK) in 1998. His thesis, entitled ‘The interaction of procollagen with endoplasmic reticulum resident proteins’ describes new roles for molecular chaperones in the biosynthesis, modification and assembly of extracellular matrix (ECM) proteins. Richard’s early post-doctoral research (1998-2005) at the University of Melbourne and Murdoch Children's Research Institute (MCRI) continued on the theme of ECM, investigating the effects of disease-causing mutations on protein assembly and secretion using in vitro and in vivo models for human skeletal dysplasias.

During the next stage of his post-doctoral career at MCRI as a Senior Research Officer (2005-2010), Richard developed an interest in proteomics as a novel approach to study musculoskeletal diseases. This led to the first proteomic analysis of mouse cartilage in 2006 and subsequent discovery of new proteins involved in cartilage development, ECM assembly and degeneration.

Richard has held his current appointment as manager of the Central Science Laboratory proteomics mass spectrometry facility at the University of Tasmania since 2011 and has an honorary appointment with the Musculoskeletal Research group at MCRI.

Expertise

Richard’s primary research specialization is in the area of proteomics, the large-scale identification, quantification and characterization of proteins in complex biological samples. The core technology involved is high resolution tandem mass spectrometry combined with nano-flow UHPLC, which is used to separate and detect peptides. Proteins are identified by matching the acquired MS/MS data against protein sequence databases and statistical validation of peptide-spectrum matches, followed by quantitative analysis of the proteomics data using computational methods to determine differences between samples and treatment groups.

Richard has more than a decade of experience in proteomics research applications and is able to provide advice on experimental design, selection of methods for protein extraction and peptide sample preparation, together with a range of bioinformatics approaches to assist with biological interpretation of the results.

Research Themes

The high resolution mass spectrometry facility is used to support research in four of the five UTas thematic areas: Environment, Resources & Sustainability; Better Health; Marine, Antarctic & Maritime and Data, Knowledge & Decisions.

  • Cardio-metabolic research: application of metabolomics for biomarker detection, linking physiological measures of large artery function to underlying biochemical mechanisms e.g. during exercise (Menzies)

Long non-coding RNA (lncRNA) and alternative RNA splicing are increasingly recognised as major sources of tumour-specific antigens in human cancers. This project will discover novel proteins that are aberrantly expressed from lncRNA and alternative RNA splicing and evaluate the potential of these novel proteins as targets for the current DFTD vaccine.

Experimental Platforms for Aquaculture Production (2022 - 2027)$1,177,116
Description
The principle aim is to build a translational experimental approach to identify and address critical knowledge gaps in Atlantic salmon aquaculture production by working closely with industry partners. This will consider the impact of key environmental variables, relevant to current and future offshore expansion, on commercial salmon performance. Strong engagement by the project team and students with partners, including placements with commercial organisations, will ensure their capability and career development will meet industry needs. Successful outcomes will come from establishing and validating the translation of data at the research-commercialnexus to support the industry in managing a rapidly changing climate.

New therapeutic approaches for genetic skeletal disorders (2021 - 2023)$30,930
Description
Genetic skeletal disorders are a significant disease burden and are commonly caused by mutations in the genes for extracellular matrix proteins. Recent studies have shown that endoplasmic reticulum stress signalling resulting from mutations that cause protein misfolding and intracellular retention are major contributors to the pathology. Archetypical of these are collagen mutations causing the debilitating disorders of bone, osteogenesis imperfecta (OI), and cartilage, spondyloepiphyseal dysplasia (SED). Our studies will test the effect of drugs that can ameliorate the cell stress signalling in other conditions and we will also screen libraries to identify novel drugs. We have validated mouse models of OI and SED and induced pluripotent stem cell (iPSC) lines with patient mutations to produce bone and cartilage disease in a dish models. Our first line approach will be to use the mouse models to test drugs that stimulate mutant collagen breakdown to reduce mutant load and cell stress signalling. Our recent data treating mice with the autophagy-stimulating drug, rapamycin, showed the promise of this approach. OI mouse trabecular bone was improved, but there were unacceptable off-target effects on cartilage and bone growth. This highlights the need to test additional, more specific drugs. Effects of drugs on cartilage and bone pathophysiology will be assessed by histology, micro-CT, biomechanics and detailed biochemical analysis. The second phase of our research will be to use iPSC-derived patient cartilage and bone in vitro models to screen for new drugs in a library of FDA-approved drugs. Fluorescently tagged collagens (CRISPR-Cas9) in the cartilage and bone cells will allow us to use high-content imaging to screen for the effect of the drug candidates on mutant and normal collagen trafficking and degradation. Promising drug candidates will then be further tested in our in vitro models.

Development of an early diagnostic liquid biopsy for DFT2 (2021)$50,000
Description
The two genetically independent transmissible cancers affecting Tasmanian devils (DFT1 and DFT2) can be only differentially diagnosed once tumours have appeared. However, DFT1 and DFT2 cannot be diagnosed when tumours are not available to sample. This project will validate a differential diagnosis biomarker for DFTD in serum samples and will explore whether it can serve as an early DFT2 biomarker.

The impact of culture condition on biochemical egg content in Tasmanian Atlantic salmon (2020)$5,856
Description
In an aquaculture setting, female Tasmanian salmon (Salmo salar) broodstock may be managed using one of two strategies in the lead up to manual strip spawning (egg collection). The first strategy utilises indoor recirculating aquaculture systems (RAS), which allows fine control of water quality parameters, including temperature. For the second strategy, fish are maintained in outdoor flow-through (FT) systems where it is not possible/practical to control water temperature. While there are many advantages to using RAS, the significant initial investment required, and the ongoing cost of maintaining these systems has been a barrier to achieving 100% RAS during the (freshwater) FW phase in Tasmania. While the running costs are lower for FT systems, the downside is that fish may be exposed to higher-than optimal temperatures in summer, which has a deleterious impact on physiology and subsequent reproductive performance.Despite the importance of egg quality for offspring survival and performance, egg content at spawning/stripping is a relatively under-explored area of fish biology. For example, significant differences in egg protein and fatty acid abundance and diversity have been noted for some fish species between batches of high and low quality eggs, yet there have been no studies characterising the impact of high maternal temperature on these parameters in fish. Without detailed information regarding deficiencies or imbalances in egg content, development of mitigation strategies (e.g. diet optimisation) would largely be guesswork. Therefore, the overarching aim of this project is to understand how culture conditions impact Atlantic salmon egg protein and fatty acid content.

Identifying shared mechanisms in response to radiotherapy (2020)$18,980
Description
Radiotherapy remains one of the most frequently utilised therapies in cancer treatment today. However, despite the frequency of its use, many patients experience treatment resistance and disease recurrence. It is therefore essential to identify predictive markers of response that would enable patients unlikely to benefit from radiotherapy to be identified and spared an ineffective treatment and its associated side effects. This project will use an in vitro model to identify shared drivers of resistance and potential predictive biomarkers between cancers originating from different sites (prostate vs brain). It will involve RNA-seq, proteomics profiling and analysis of 3D spheroids in response to radiotherapy.

This is a PhD project located at IMAS and funded by Cawthron Institute, NZ from a MBIE grant.This is an exciting opportunity to link in with international research on aquaculture of a salmonid species (chinook salmon) and to gain skills and experience in forward looking technology around molecular biology and recirculation aquaculture systems. The research will focus on understanding the impact of genome (family) and environmental change under controlled conditions on chinook salmon. Environmental variables include temperature, salinity and pH because these impact on local NZ industry performance and sustainability. Research will advance fundamental knowledge about the chinook salmon proteome and how proteomics can be used to understand drivers of growth and growth efficiency. The project will develop proteomic based methods and relate this to other molecular based approaches. The research will contribute to sustainable aquaculture by understanding what happens to salmon when exposed to various situations that may be encountered in aquaculture. It will equip you with a range of new skills from maintenance of fish to advance molecular analyses.

Exosome proteomics to detect biomarkers of erythropoietin (EPO) use in athletes (2018)$186,727
Description
Erythropoietin (EPO) is a 30 kDa glycoprotein hormone that controls red blood cell production, and is typically used to treat anemia resulting from chronic kidney disease. EPO is mainly produced in the kidneys, with production stimulated by hypoxia, with this hypoxia usually determined by red blood cell levels in the circulation. EPO is secreted into the plasma and binds to targets in the bone marrow (a 72 kDa receptor) which increases the ability of the marrow to produce more erythrocytes, and hence oxygen carrying capacity. There are a rapidly growing number of erythropoietin stimulating agents (ESAs) prohibited under S2 of the WADA Prohibited List, including erythropoietin and darbepoetin-alfa, as well as a plethora of hypoxia-inducible factor stabilisers (HIFs), EPO mimetic peptides such as peginesatide, and new third generation ESAs entering the market such as continuous erythropoietin receptor activators (CERA) including methoxy polythyethylene glycol-epoetin beta (Micera). This diverse range of compounds and development of new third generation agents highlights the difficulty in detection of these agents, and supports the rationale for platform -omics technologies for the development of biomarkers for detection of ESAs. There is conclusive evidence that EPO and ESAs more generally are performance enhancing in endurance sport. Sports such as distance running, cycling and cross country skiing where performance is reliant on delivery of oxygen to the skeletal muscles. The performance enhancing effects of recombinant human EPO (rhEPO) administered at relatively modest doses can result in a 6-12% increase in maximum oxygen carrying capacity, and also increase the time to exhaustion by as much as 50% at a given oxygen carrying capacity.rhEPO doping detection is problematic for many reasons. Firstly, EPO is endogenous and discrimination between the body's natural EPO and increased EPO through doping with administration of rhEPO is difficult; endogenous EPO may also be raised through doping with a variety of ESAs as well as indirect methods using the ever expanding class of HIFs. Secondly, the effects are profound with significant performance gains in endurance sports even after a washout of the EPO doping agent in terms of weeks. The specific detection of ESAs is currently based on two different approaches, the direct detection of exogenous agents and indirect detection of specific biomarkers, which is particularly promising with newer -omics approaches. Indirect evidence of rhEPO use is based on analysis of blood parameters including hemoglobin hematocrit and is contained in the Athlete Biologic Passport (ABP) but is limited in ability to provide smoking gun conclusive evidence. Although WADA publishes criteria in an attempt to ensure harmonization between laboratories, alarmingly, a significant study demonstrated very poor agreement between two accredited laboratories which was worse during the maintenance and washout periods.The project will study the proteome of extracellular vesicles called exosomes, with the objective of identifying biomarkers of rhEPO use. The application of proteomics to exosomes isolated from blood is an exciting area research. By applying nanoflow LC-MS/MS proteomics approaches to exosomes, one of the greatest limitation of current blood proteomics for doping biomarkers is overcome - the avoidance of high abundance plasma proteins. The study will consist of a physiological intervention trial, with highly trained male athletes visiting the NEXS clinic (Copenhagen) two weeks (-2), and one week (-1) before baseline (0) where subjects will undergo treatment with microdosed rhEPO (20 IU/kg every second day for two weeks), and subsequent visits at +1, +2, +3 weeks following treatment. Blood and urine will both be collected for exosome proteomics at each visit, along with a standard set of relevant exercise physiology tests (VO2). Resolving Dissolved Organic Matter: New Multi-dimensional Separation Approaches. (2013 - 2015)$480,000

This project explores the origin and nature of complex dissolved organic (carbon) matter (DOM), through the development and application of new multi-dimensional analytical technology. Through greater understanding of the character of this complex material, the project sheds new light upon the role such oceanic carbon sinks play in global carbon cycles. Specifically, the project utilises the only recently available high-performance counter current chromatography (HPCCC) as a fractionation tool for collected DOM samples, prior to fractional analysis using orthoganol chromatographic techniques coupled to high resolution mass spectrometry, and two-dimensional nuclear magnetic resonance spectroscopy (2DNMR).
